I don't think so. Unless you bought it through itunes and then burned it to a disk and reloaded the files into your music folder. I think it usually has one directory path. Try moving the file and see if Itunes can still pick it up.
*edits* I should add that I am pretty sure in this because I had a bunch of files in my Itunes that no longer play because I moved them from "My Music" and into a USB drive.
Open iTunes and then right click on the song name. Choose the option to see the file location or see it in Windows Explorer. That'll show you where the song file is that iTunes uses. If it's not the same one in your My Music folder than yes the file's on your computer twice (probably once in the My Music folder and then again in iTunes' own library folder)
It's really bugging me cause I should know this! I worked for iTunes tech support and this is one of the things that we were taught, but can I remember it? Nope. *facepalm*
